As frustrating as it is, i do recomend going to some of those cleared locations (or look at a video guide to see exactly where some stones are, and if you remember picking them up). Also, the stone in the thalmor embassy is a pain to get if you miss it the first time, but you can go back into the cave, its just not a location on the map.

Went to reeking cave and no stone. Tried getting back in the Thalmor embassy, no dice. This is definitely the stone I'm missing, as I've never been to reeking cave before this and it took forever for me to find it. I've scoured the game and rechecked all the other places that had the stone and I've definitely got them.
